Repair is right when the decking is sound, the problem is localised, and the rest of the roof has life left. A cracked pipe boot or a failed section of flashing on a serviceable roof is a straightforward job.
Replacement is right when decking needs significant work, there are multiple leaks in different places, or the roof is already at two layers with more failures coming. At that point repairs are money spent on something being replaced within a year or two anyway.
